The Robins lost for the ninth time this season in all competitions.
At the foot of the English Football League, only one of those victories have been recorded in nine league games to date.
Flynn had led Cheltenham to 15th place in the table last season and had been in charge since May 2024.
Cheltenham thanked Flynn for “his efforts and contributions” in a 48-word statement confirming his departure from the club website.

Flynn said, “I hope not, because I really enjoy working here and love this club.”
I’m not stupid, and the business is based on results. Whether it’s good or bad, I’m someone who will come out and speak open and honest. Additionally, things must change.
“And they must improve quickly if I’m still in charge.”
Despite a run of five straight league defeats at the time, new owner Mike Garlick announced his takeover of the club on August 23 and claimed Flynn was “the man” to turn things around.
Garlick has chosen to make a change after only one win out of the four League Two matches that followed.
